The panga was found near the 700 block of Paseo del Mar at about 6:45 a.m., authorities said. A number of gas cans were also found nearby.
The Coast Guard dispatched a rescue helicopter and boats to search for anyone that might be stranded in the water.
The U.S. Border Patrol has joined the search because panga boats are often used to smuggle people or drugs from Mexico to California.
