Joseph Spencer, 26, was the music director and assistant pastor at Mountain View Community Church.
The girl told police Spencer raped her at his home in Murrieta. He is already on probation for a prior child sex conviction.
The Riverside County District Attorney's office said Spencer will be sentenced to three years in prison and have to register as a sex offender as part of a plea deal.
